If you like baseball, take a tour of Fenway if you can. Very cool stadium. Go to Harvard Square. Do the Freedom Trail for sure. Go to the North Side and eat at one of the many fantastic Italian restaurants.

Oh and make sure you go to a bar and order a beer using your worst Boston accent and then use that same accent to order coffee. The locals love that and will find it amusing...or not.
